Animal domain gives a pet at class level 4 with a -3 level penalty, so you need to take Boon Companion to scale it up to its full potential. The domain however gives you a domain spell slot so you can cast an extra spell per level, but only the domain spell.
It also helps since your most powerful spells are usually 'vs living' meaning you can't really just nuke your enemies without nuking your frontline of living. While they can not get certain buffs, they are also immune to other things. Plus the lich buffs and items they get easily get their undead companions into the 40s stat wise later on.

Player is freely able to choose mercenaries over story companions, like in Varnhold. Though a reasonable limit should be preserved. Ie. if you can only have 3 story companions, you should get to hire 3 mercenaries. Again like in Varnhold. Custom companions could have some sort of behaviour pattern based on alignment.
